Gene expression data from microarrays are typically used for this purpose. Here we compared different reverse-engineering algorithms for which ready-to-use software was available and that had been tested on experimental data sets. We show that reverse-engineering algorithms are indeed able to correctly infer regulatory interactions among genes, at least when one performs perturbation experiments complying with the algorithm requirements. @incollection{minizinc-cp2007, abstract = {There is no standard modelling language for constraint programming (CP) problems. Most solvers have their own modelling language. This makes it difficult for modellers to experiment with different solvers for a problem. In this paper we present MiniZinc, a simple but expressive CP modelling language which is suitable for modelling problems for a range of solvers and provides a reasonable compromise between many design possibilities. Equally importantly, we also propose a low-level solver-input language called FlatZinc, and a straightforward translation from MiniZinc to FlatZinc that preserves all solver-supported global constraints. This lets a solver writer support MiniZinc with a minimum of effort—they only need to provide a simple FlatZinc front-end to their solver, and then combine it with an existing MiniZinc-to-FlatZinc translator. Such a front-end may then serve as a stepping stone towards a full MiniZinc implementation that is more tailored to the particular solver. A standard language for modelling CP problems will encourage experimentation with and comparisons between different solvers. @techreport{bioalgebraex-techrep07, abstract = {Multisite phosphorylation is known to be an important and dynamic mechanism for regulating the activity of transcription factors. Here we propose a stochastic pi-calculus modelling approach able to handle the complexity of post-translational modifications and to overcome the limitations of the ordinary differential equations based methods. The model can be applied without a priori assumptions to every (multisite) phosphorylation regulation for which some basic rates are known or can be indirectly set with experimental data. We apply it to the multisite phosphorylation of the Pho4 transcription factor that plays a crucial role in the phosphate starvation signalling in Saccharomyces cerevisiae using available in vitro experiments for the model tuning and validation. The innovative modelling of the sub-path with the stochastic pi-calculus allows quantitative analyses of the kinetic characteristics of the Pho4 phosphorylation, the different phosphorylation dynamics for each site (possibly combined) and the variation of the kinase activity as the reaction goes to completion. One of the performed predictions indicates that the Pho80-Pho85 kinase activity on the Pho4 substrate is nearly distributive and not semi-processive as previously found analysing only the phosphoform concentrations in vitro. This result is obtained because the model can consider and quantify the binding events without phosphorylations that cannot be experimentally measured. Thanks to the compositionality property of process algebras, we also developed the whole PHO pathway model that gives new suggestions and confirmations about its general behaviour. Here the authors propose a theory according to which the perception of boundaries between events arises from ongoing perceptual processing and regulates attention and memory. Perceptual systems continuously make predictions about what will happen next. When transient errors in predictions arise, an event boundary is perceived. According to the theory, the perception of events depends on both sensory cues and knowledge structures that represent previously learned information about event parts and inferences about actors' goals and plans. @article{hscmodel-stemcells07, abstract = {Lineage specification of hematopoietic stem cells is considered a progressive restriction in lineage potential. This view is consistent with observations that differentiation and lineage specification is preceded by a low-level coexpression of lineage specific, potentially antagonistic genes in early progenitor cells. This coexistence, commonly referred to as priming, disappears in the course of differentiation when certain lineage-restricted genes are upregulated while others are downregulated. Based on this phenomenological description, we propose a quantitative model that describes lineage specification as a competition process between different interacting lineage propensities. The competition is governed by environmental stimuli promoting a drift from a multipotent coexpression to the dominance of one lineage. The assumption of a context-dependent intracellular differentiation control is consistently embedded into our previously proposed model of hematopoietic stem cell organization. The extended model, which comprises self-renewal and lineage specification, is verified using available data on the lineage specification potential of primary hematopoietic stem cells and on the differentiation kinetics of the FDCP-mix cell line. The model provides a number of experimentally testable predictions. From our results, we conclude that lineage specification is best described as a flexible and temporally extended process in which lineage commitment emerges as the result of a sequence of small decision steps.
